Bike missing / idle rough all gears under 3k RPM

Hoping there is an easy fix. 2016 USA Model VFR1200X manual. 3600 miles on bike. Not ridden much this summer , had sitting in garage  with SeaFoam treated non ethanol fuel. Ran tank low in order to lift tankto install auxiliary lighting. Noticed the sputtering before lifting tank. Thought was due to low fuel level. (11 miles on computer remaining fuel) Took bike out for a spin. Refreshened fuel, even after about 15 miles still sputtering (like starving for fuel) once over 3000 RPM’s smooths out and runs normal. Bike is under factory warranty. Any help is appreciated. Thanks

Why are you asking here when you stll have waranty? Let the dealer sort it.
Just check if you didn't wedge your breathing hoses on between tsnk and frame but problems caused by that mostly occur when the tank is below halve full.

Thanks. Hoping for a reply just like the one you gave me.
