Just a quick follow up. 

It's been 3k miles since I replaced two spokes and re-torqued all the remaining spokes.    Everything's working fine, no additional loose or broken spokes.

In the end, it cost me only $2.21 each for the spoke/nut assemblies.   And I bought 3 spares of each of the two part numbers just in case... 

Most expensive part was to pay the dealer $80 to analyse the problem on a 14 month old bike.   I could probably write Honda a letter and they would do something for me...  but I haven't done that.   

I'll write it off as a fluke.   I've bought many new Honda's over the years, and can't think of a problem with any of them.   In comparison, my Tuono V4 had two recalls, a warranty replacement of the stator, and I had to pay for a couple of repairs they called "wear items' (6 valves out of spec at 9k miles loud enough to think it was bad cams).   

Plus, this new CB1000R is really catching my eye...   not to replace the VFR1200x mind you, but it maybe a suitable replacement for the Tuono...

Just went to my local independent mechanic for some new tyres all round and he mentioned that the tension in the rear wheel spokes was not as it should be - odd considering that a Honda main dealer had just done the 16k service a week before, but that's another story.

Anyway to cut a long story short, he tightened them up and asked if I was heavy and aggressive on the throttle. His experience suggests that especially with low down torquey engines the rotational forces through the wheel will cause the spokes to stretch slightly and therefore need tightening. This is magnified if you're a bit handy on the throttle too! Eventually he said they will need to be re-spoked (many, many miles in the future!!) and loose/stretched spokes would be considered a maintenance item. Having said that I think you'd have a good warranty shout on a spoke that broke in under 10k miles.
